Your experience with Windows Ultimate is totally scary.
First, may I ask if you did a complete fresh re-install and not an upgrade.
For the problems you have listed suggest a complete corruption of your registry.
You would not have a viable restore point if this is your first install, as the first day of operation would be your restore point, and if by your description, the first boot up was as horrible as the final results of continuous operation.
The repair feature, only resets the driver base and directories and has no bearing on performance.
I would suggest you run your performance evaluation program so as to get the performance index. The indexing of the hard drive is a downer, as I am still using the RC Evaluation Build 7100, which is in the 2 hour expiration mode.
I have never heard of any indexing system making a decision to move an administrative permission file or folder to the recycle bin without having the operator make that command.
You make it seem that your OS is operating on it's own command. If this is the case, I would not even consider trying to back up your present set-up, but take a deep breath and uninstall and do a complete fresh reinstall, plus make sure your PC has all the necessary parameters to support Windows 7 and it's features using the upgrade advisor program sponsored by Microsoft.
A registry repair program will not assist you, as most of the ones on the market are a complete joke. Registry is like your everyday breathing, if it's screwed up, it's screwed and it will be best to start fresh.
I feel what I am saying is somewhat painful, but you have very limited choices.Best thing is to try and get all your program registration keys, as this will make your time to reinstall them shorter.
I know the feeling of waking up at the crack of dawn and you are still installing when the Moon comes up. Windows 7 is not perfect, but it is a far better cry than Vista, even though I had vista operating at it's peak using a behind the scene fragmentation program, as well as Windows Advance Care System Pro.
I wish you a more pleasurable experience, than the Hell you just went through.
